I added and modified a lot of files manually, and now when I open the app it tries to auto upload over 500 files. Is there a way to reset this so it “forgets” the files it’s supposed to upload? I tried disabling and re-enabling auto upload, locking the vault and closing the app, but it didn’t fix it. I disabled auto upload completely for now, but I would ideally like to have it enabled.

You can clear the cache of the app, this will clear the list. To do this go to Android settings → Apps → Cryptomator → Storage & Cache and clear the cache (not the data).
