I don’t need both icons shown at the same time when Cryptomator is running; is there any way to hide them, preferably the Dock icon?

The Dock icon is only shown as long as the window is visible. Otherwise you wouldn’t be able to reach it via ⌘-Tab.
As soon as you close the Cryptomator window, it will only be shown in the menu bar.
